Is it permissible to have a Scout (who regularly shuttles between two towns) be registered in two dens (in different packs) at the same time? If so, how would this work in Scoutbook, especially with regard to tracking advancement?

If so, it should work fine as long as both dens are the same den level.

@HectorJavier then no issue and other than Pack fees the second registration would be a multiple and therefore free
