One of my scouts from our Troop logs into Scoutbook and it shows him in another Council. His correct council is listed under his personal information.
Is there a way to fix this?

And that matches the council information on the Scout’s Edit Profile page? Are the district, city, state, zip code also correct under Edit Profile?

Yes, it has the correct council, district, city and zip code on his edit profile page.
I asked him to send me screenshot so I can see what it’s showing. I should get that later today.

It shows him in Baltimore which he was 6 years ago before he moved to our area.

Edit his profile, and change it in there.
